Tom Wraight converted from the spot on 24 minutes to put the 2021 winners in front in Suffolk, but Joseph Chidyausiku levelled midway through the second half.
Wraight then missed a chance to win it in the third minute of stoppage time, after Ade Yusuff was fouled, and Urchins went down 9-8 in the shoot-out.
Joe Wright saved from Chidyausiku, but Ryan Scott then missed a chance to seal victory before it went to sudden death.
And Nathan Bertram-Cooper saw his spot-kick saved by Sam Donkin to send Steve Morison's men out a few days after their FA Cup exit at the hands of Aveley.
There was late heartbreak for Enfield Town as well as they suffered defeat in a seven-goal thriller at Chesham United.
Jordan Edwards put the hosts ahead after just six minutes, but Sam Young cancelled that out almost immediately.
And after Steve Brown restored Chesham's lead, Kyle Bailey levelled for a second time before the half-hour mark.
Lucas Sinclair gave the home side their third lead of the tie on the hour, but Young replied from the penalty spot midway through the second half.
But with a penalty shoot-out looming, Sinclair struck at the end of normal time to send Gavin Macpherson's men out.
Wingate & Finchley were upset by Bury Town at the Maurice Rebak Stadium, where a 51st-minute goal from the impressive Jose Santa de la Paz was enough for the visitors.
Jardel Adeyinka fired Wingate's best chance straight at keeper Danny Cullum.
